On the cargo ship they still shoot you while vanished

Yes the new  type of NPC see us because they arent checked with "NPCPlayer" its a new type of "player" called "HTNPlayer"

At the dev try

if (player is HTNPlayer)​

and maybe you can fix the incompatiblety with the Invulnerable Player plugin.

The Scientists at the street can suddenly see you again, any chance or solution for a fix?

These are HTNPlayer scientists which requires a hook to be added in order to be invisible to them.

No, won't be possible until we're able to figure out what is going on with the hook calling when it is there. Hook is ready for when that issue is resolved, just not familiar with that particular part of it myself.
