We want to do challenges which would require only the people in the challenges to be affected by Timed Workbenchs. Is this possible? Right now it looks like this would currently affect all default players?  I would like to assign this to a new permissions group on my server.

It depends how your challenges work, I can perhaps add support such as having a special permission which skips you from the locks if that can help you.

Edit: Currently looking into it, the only issue I'm coming about is plugins like Instant Craft that would cause duplication and its difficult to keep up with all plugins that manipulate crafting.

If we can make default group skip the locks and assign maybe like a "timedwb.lock" permission to certain players/groups to make them have to wait for timed workbenches, that would be ideal. 

You should be able to do it with the latest update now using the timedworkbench.skiplock permission.
