hello,

all pipes removed after a restart (server not wiped)

any idea why?

Not sure. Did you get any errors? 
Which version are you using?

Very odd. Is there any data in the save file?

data file is here but was empty after restart

For the amount of plugins you are having this issue with, something has to be corrupting your data files else the server isn't being properly shut down.
