All of the zones that have enter or exit messages have started displaying the message twice. This just started out of the blue. Even stranger it seemed to start happening for some people only but not everyone gets the double message. Also strange is that if we reloaded the plugin the problem seemed to go away for a while but now that no longer fixes things. 

The only changes that we've made was adding more zones. We're up to 55 now.

Any thoughts or ideas?

Update: I've confirmed that the same configuration appears to be fine in our staging environment, but that could simply be for the same reason that the issue didn't show itself right away. :(

I have the same issue, seems to happen only on the first zone though (I have 5 total)

I'm experiencing this issue as well.  At the moment thought it's only exit messages.  The OnExitZone event handler is firing multiple times for some reason.
