When I try to apply any of these permissions it says they don't exist.

That's because you installed the plugin before the update that introduced the config entries (those permissions are generated from the config). Those config entries only come with the default config, which is only applicable to first time installations. You can either copy the config values from the default configuration in the documentation, or you could delete your config file and reload the plugin to regenerate the config file, if you haven't customized it since your original install.
