Is this a thing? Several players on my co-op server have noticed they've logged off and come back on with their base destroyed.

You quoted what i said but didnt read it. ?,
Personally I have never been killed by a heli when sleeping (disconnected from server) but now that personal heli's are available I would not sleep near a window (or in view of one) anyway, I dont use windows on floors where i have sleeping bags or storage as a matter of course.
(The ONLY times that i have been attacked by a heli in or on a base (roof) was when i was trying to shoot the heli down and it retaliated and damaged the base while trying to kill me.)
In Legacy days you learnt not to sleep in sight of a window because it was a good way to get shot and it kinda carried through to now.
If your players are having the problem they will learn not to sleep near windows but i think the damage to the bases is more decay related than heli related.
Another possibility is that another player is being shot at outside your base and your sleeping body is "collateral damage". We've had cheeky players in the past on our NoRaid server deliberately making the heli shoot at them around other players' bases to cause damage.
