First time wiping server, after wipe all the cooldowns are still in effect for just 1 player like as if there was no wipe. Do I have to delete player data every wipe?

There is an option in the configuration to delete player data each wipe or you can use the command
/kit reset - Wipe's player usage data

Its all in the documentation,
