When I wanted to spawn a base with (rb basename difficulty) without it not being generated completely, I used the /rb despawn command, exactly I used it when only the base had been generated, the bots and the bubble were missing, what happened was that the base disappeared but after a while the dome appeared on the map without a base or bots.

Try all rbe commands, restart plugin, nothing

i've had this issue when ive spawned in a base but before the plugin could fully spawn everything in i despawned the base leading to the dome spawning in after the base was gone. However the dome went away after a server restart for me at least
