Yes, just add as many entrances or exits you like.
When I add an entrance to something like base/ the other entrance disappears.

What are you typing to add the entrance?
Make sure you aren't using /portal entrance -r <portal> because -r is there to remove all other entrances at the same time.
Portal entrance name.
And portal exit name.

Figured it out, new update had no issues, was using old version
