I use the GUI Shop with Economics. Is there a way for me to allow players to trade scrap for currency in economics?

Well, you can use the global option which applies it to all shops or you can use it individually per shop. the global one is at the top of the config 

The preset currency item ID is scrap ^

to use it individually per desired Shop simply set Currency "custom"

and set the Scrap Item ID in the part that says CustomCurrencyIDs : -932201673
