Is it possible to make a Shop for VIPs Only? Means if someone have a Permission he can access the Shop or can Buy a special item?
Second Question, is it possible to sell commands?

You are able to sell commands, it's just a little tedious.
As for your permissions, yes, you'd just need to modify the code for your likings.
Otherwise I can make it a feature somewhere along the road.
