If I delete a category, for example, ammunition, it puts it at the end of the shop rather than removing it. Is there a way to make it so categories I've deleted aren't in the shop?

See the below screenshot. You'll see Ammunition and Components at the end. I removed both categories from the config.

You cannot remove or rename default generated shops, but you can disable them by toggling the enablecategory to false. and you can also remove all the items from that shop to shorten your config a bit.
