Is there a way to prevent AutoZones from wiping the name edits I have made to the ZoneManager.json file to add PvE or PvP to the name of each monument? Those must be added for ZonePVxInfo to work, but AutoZones renames the zones every time I restart! Or maybe I should just use AutoZones for fresh wipe and then uninstall it for the rest of the month?

AutoZones takes the default names for monuments and applies them. It does not work with custom names for monuments or renaming.
