how do I make the plugin use the StackSizeController_vanilla-defaults.json??

Unless you change the data config it would use the default vanilla settings adaik (?) and really if you wanted a vanilla server you wouldnt need to run the plugin at all (?)

Vanilla defaults is read only, changes to it will have no effect. Edit the normal json file as the description states.
