Data changed, but stack sizes not changed

If you're using an FTP to access your server files, make sure to re-upload the data file. Other than that, it should be working. Any errors in console?

The config allows for control of the stack size of newly added items automatically, instead of a server owner having to change them manually each time an item is added to the game. Putting the stack sizes in the config would make the config feel cluttered.

On other side of that we have thing that must be in config in data and people
a) accidently remove them
b) agree that its not logical to be in data...
c) argument about data still isn't straight

Since the change to the current setup i have had no problems with it, it works great if you follow the documentation, if you try to change the data file while the server is running and the plugin is loaded you will have problems with it (as you will with any data file) if you unload the plugin and change/save/reload there will be no problems.

Changing the data file manually is no different than changing the config file manually. Merging the two files into one big config won't change the fact that one syntax error will mess everything up. In fact, logically, if the config was broken, the data file would load anyway, maintaining the server stack sizes. And for the data file, the ingame and console commands are still available to change the file's values with no risk of messing anything up. Update 2.0, which introduced the data file, has over 40k downloads with a generous ball park number of 100 support threads made (including unrelated errors). I'd say everything seems to be fine with the users.
