That error is unrelated to what you're seeing under the map. The error is coming from a dweller in an underwater lab monument not being placed on a nav mesh wheras the thing you are seeing is the viewmodel for your gun, it is in there as a fix for the gun shaking when far from the center of the map.

As far as I'm aware, all you can do is go to those coordinates and kill/delete the npc.
You can teleport there by typing "teleportpos x,y,z" in the f1 console.
