Did you set the compiler as executable? It should be executable and under the same user that is running the server.
LGSM installs your compiler like this:

The compiler warning is only used when plugins are compiled to be loaded, it isn't used any other time.
When you reload a plugin while the server is running, the compiler grabs some extra RAM to do it, and if you run out of RAM that might cause the server to crash. If your server is close to maximum RAM usage during normal operation then this could be the cause of your plugin reloading issues.
