Ok, first just so that I understand, is it that players can craft items, they just can't apply skins to them when crafting or players can't craft items if they have skins on them.
when a player wants to craft a new item with a skin or repaint the old one, nothing comes out, the item will have a standard appearance.
Are you sure that itemskins are not turned off on the client. Through a player console command all skins can be toggled off. It could also be that the skins have not loaded yet.

I can't remember the exact command but you might be able to find it by playing around with the player console. Sometimes when my internet is slow and I'm playing, skins take longer to load.

Try this commands on the clients and also in the server console...
itemskins 1
skinwarmup 1
Recently found that this commands can be used also as server parameters cuz in one shit server that is hosted on low end pc one player asked me why cant skin but in other servers skins works for him and after he tried this commands for his client to be sure its not issue with him we later found that is server issue and owner disabled the skins.
Cuz you ask about this you probably do not know commands and your skins must be not disabled on your server but still check and try this 2 cmds in server console. If still the same probably bug caused by plugin or game somehow.
