I have everything set to 1 as far as speed/output goes and it is still modifying the speed to be faster then what vanilla speed is. I had it at x5 before the update and tried lowering it to 2x or 3x but it did not have the intended effect. Instead it seems to be producing faster then that.

It seems the mod isn't affecting the speed or output multiplier at all, up or down. Mine was set to 50 on both, and I was getting the Vanilla rates. I jumped to 250, 500 and 1,000 no change.

This was with reloading the mod each time, even leaving the server and logging back in. No change.

as for the OP, by default it is indeed faster than vanilla

Since the OP had to do with the speed of smelting. However, I can make a new thread if you like.

Yes apparently.

Small Furnace
100 Wood
2x25 Metal Ore

Vanilla smelt time = 02:49
Wood leftover = 17
Charcoal produced = 61

QuickSmelt 1.0 smelt time = 00:41
Wood leftover = 80
Charcoal produced = 17

The problem is that this plugin is only balanced if you smelt 1 stack at a time.  The more stacks you put, the faster it amplifies the smelting.  If I put 1 stack of metal ore in a large furnace, the plugin works as expected.  If i fill up every slot with metal ore, it smelts 5 times faster than the config.
