Yes, there seems to be an issue with being above the foundation vs being ON the foundation.  I looked at this awhile back because of an earlier report but had not yet found a solution.

The second issue seems to be caused by setting home being allowed on the edge of the foundation.  Both of these are pretty tricky.  Will look into it when I can.
There are analalogic plugins. Their principle is simple. When set is set, a sleeping bag appears. If you break the sleeping bag, cleans the net. The goal was to restrict for a smaller square in the middle of a foundation.  However, if walls can be placed all the way into that I am not sure what can be done.  If it is only walls then I could check for them in a sphere around the player.

1.0.78 adds a check for high wall overlap.  Hopefully that works for you.  For your players having trouble, they need to be in the center block of a square foundation or tile - similar for a triangle foundation or tile.
