It's probably a daft question, but couldn't you just dim the dome and set it to 0 instead of hiding the spheres if this is very server-heavy? Then it would still be there and you still wouldn't see it. 

Not possible with server side modding. There is no way to set the color or dimness/brightness of the sphere.

Is there a certain number of hidden bullets that I should not exceed? I just want to make sure I don't overload the server.

If you are referring to the performance cost of hiding spheres, the cost comes from simply enabling the feature. The number of spheres has little effect.
