You need a bot for each server.

I have a bot for each server, What i mean is how do i add the second bots api to the config.

You would just use each bots token on the respective server.  So each servers config would be different with your bot tokens.  If I am misunderstanding I apologize.  You should not have more than 1 bot per config per server.
