Now my question is on the wipe after that is if those players are not in the top 3 again will the permission be removed for them and now given to the new top 3?

What I want to be able to do is award the top 3 with some permissions but on the next wipe if they are not in the top 3 remove the permission and place them back to default permissions.

Yes, this works as you've described it. The permission and group are removed from all players when a wipe is detected.
