Perhaps this is due to the fact that my deep sea has a 24-hour recharge time.

I'm not sure what you mean by "settings are off". Are you saying you modified some settings of vending machines in the deep sea, and then when the deep sea was regenerated, you found something you didn't expect? If so, can you clarify exactly what?

All store settings in the deep sea have been reset (reset to vanilla)

Which version of Custom Vending Setup are you using? Support for persisting Deep Sea vendor customizations started only with v2.15.0. If you are using an older version, you will need to update and then reconfigure those vending machines.

OK. As a first step in troubleshooting, can you check your data/CustomVendingSetup.json file to see if the customizations you have made are present in that file? If you search that file for "deepsea", you may see entries like this which represent vending machine customizations that were made relative to the Deep Sea Floating City monuments.

If you do not see any entries like that, look in the data/CustomVendingSetup/ folder. If you find your customizations there, it means you saved the customizations using an older version of Custom Vending Setup that wasn't yet aware of the Deep Sea monuments. If this is the problem, you'll have to reconfigure the vending machines. When reconfiguring the vending machines, ensure that the Edit panel says "Data Provider: Entity". If you see "Data Provider: Map", then that means the plugin failed to detect that the vending machine was part of a Deep Sea Floating City, in which case you will have to work with me to troubleshoot further.

Another thing to keep in mind is that there are 4 distinct floating city monuments, and dozens of vending machines across them, so perhaps you are simply looking at a different floating city which you haven't customized yet.

That would only work if the position of the vending machine is the same as the position at the other city, which I doubt. You can use a hybrid approach, where you go to a new vending machine, click edit, then click save, then open the data file to copy and paste settings into that entry (then reload the plugin before going to the next one).
